Heavy rain can cause exactly this. Water blowing down the roof vent or into the lower vent can get into the flue or around the burner, cool the thermocouple, and knock the flame out. That's why it relit fine once things dried out.
1. Make sure your roof vent cap is in good shape and properly installed. 2. Clean the burner and flue. 3. Check the spark/sense electrode and its gap.
